ImageJ Plugins

Our lab makes heavy use of the free and open source program ImageJ for our image analysis needs. We will post plugins and macros that we find useful here.

• Vessel Threshold Macro This macro does adaptive thresholding by combining a background subtractor with IsoData Thresholding. To use this plugin you will need to install the MultiThresholder plugin. The parameters chosen in this macro worked well for our data set.
• Blob Revealer This takes a stack and generates a subtraction stack given some range as a baseline range.
• Blur and Threshold Blob This takes a subtraction stack and treshholds based upon number of standard deviations from baseline.
